Never lost saves or had configs reset. Mind if I ask what's your OS? The name of the save file is 'shv_save.bin'. Search for 'shv_save' in your start menu search bar. The save file for me (Win 7) is located here: C: Users Public Public Documents Silent Hill Homecoming As you can see, it's an awfuly awkward place to put a save file, as it is located in Windows User Profiles folders rather the casual My Documents spot. If you have strict user rules on your OS, well, this could be it. Maybe running SHH.exe as admin could work.

Porting a program to another system is seldom an easy task. If you had the good fortune to be able to consistently use cross-platform libraries while writing the original program, you might be able to get away without having to do any code rewriting.
Remember that Homecoming was Double Helix's first game ever as a game company, so I'm going to assume it's simple incompetence. Whatever the case, if you can make backups of your saves when you finish playing, that would be the best way to go.
